Namibia's national rail operator is called TransNamib. They also run buses in areas not reached by rail. Passenger trains in Namibia are often coaches hooked onto the back of freight trains, and offer "airline-style" seats. You can get to many places by train (including to Upington in South Africa), but the times may be a little inconvenient. Unfortunately there is no train service in South Africa to Upington - if you go to Upington by train from Namibia you'll have to take a bus from there.
There is also an expensive, luxury tourist train called the "Desert Express" that regularly travels between Windhoek and Swakopmund, and goes to Etosha game reserve less often. Remember that Namibia is a BIG country.
